Gems
In order to use a gem you must have a piece of Equipment with a Socket, when an item has a socket it will display a * before the equipment name so for example:
To add a socket to your items see the appropriate page,
forging for weapons and
leatherworking for armor.

To remove a gem from a socket you first need to remove the equipment with the gem in the socket(s) and click on the X:
You can combine three of the same gem and same quality to make a higher quality one, Crafting > Jewel crafting. (see below for the boost values)
So for example:
- Chipped Diamond * 3 > Dull Diamond * 1
The gems are used to increase stats such as:
Rubies = Exp Boost
Emeralds = Gold Boost
Diamonds = Attribute Boost
Sapphire = Battle SP Boost
Amethyst = TS Exp Boost
The gem qualities are as follows:
Fractured = 0.5%
Chipped = 1%
Dull = 1.5%
Clouded = 2%
Bright = 2.5%
Glowing = 3%
Radiant = 4%
Flawless = 5%
Perfect = 7.5%
Priceless = 10%
You can use jewel fragments to craft a ring (5 fragments needed) or an amulet (10 fragments needed). Doing this will yield some jewelcrafting experience. The amount of xp you'll receive depend on the rarity of the crafted accessory.
